When Leonard first saw Penny in the pilot of the show, after she had just moved in in the apartment across the one where he and Sheldon lived, he knew he wanted to be with her. However, their journey to the land of love was quite bumpy…
In the first season they go on their first date, but soon realize they are not ready to be dating yet and go back to being friends. Season 2 has them being apart, but shows them becoming close friends.
In season 3 they finally become a couple, only to end up annoyed with each other and break up. Next season gives them both different “other halves” and keeps them away from each other.
Finally, season 5 brings them closer together once again and they start a real relationship. But it took Penny some time to realize that she really loves Leonard. In season 6 episode 8 she finally said the “three main words” to him, but fans believe it was a bit earlier when she realized she actually loved Leonard.
The episode we are talking about is the one in season 6 called The Holographic Excitation, three episodes before the "I love you" scene. It was when Penny decided to take a closer look at Leonard's work and visited his library.
It's obvious that Penny liked Leonard as a person and even found him attractive enough to go out with him. But it seems that even with these factors, she still couldn't stop thinking that she was just dating some geek.
However, episode 5 of season 6 finally showed us that Penny realized that Leonard is not some nerd, he is actually a very smart scientist with a field of work that can really inspire.
The look she gave Leonard when he showed her his latest work was just enough to make us believe that she really loved Leonard. Fans are sure that she was already deeply in love at that point in the series, but only realized it herself at that moment.
