As fans on Reddit pointed out, it's all about the creepy Targaryen family tradition to practice incest. With most Targaryens being blonde, it's only natural for kids to also have that hair color. However, Jon is on of the few Targaryen kids who were not born from incest.

His mother is Lyanna Stark who has dark hair, and dark or brown hair will always be dominant when it comes to genetic lottery, which is why Jon ended up with nothing that would give away his Targaryen origin.
